I like flying in Naruto. It's a useful ability that's cool for those who have it, but it doesn't spread to everyone with enough power, and it's merely useful, not decisive, as any ninja worth their salt can attack a flying target and you lose out on all the nice obstacles the ground gives you to trick your foes with.
Hm, I bet Fu (7-tails) could fly...

Kakashi has managed to hit Deidara while he was flying on top of that clay bird.
Seriously though, Flying should be a huge advantage in Naruto. People who have it usually don't abuse it though. Pein never did against Naruto. Then again, part of that fight was pure PIS.

Tsunade can jump that high as seen when she did so while carrying Gamabunta's knife. I'm quite sure she could toss a bolder or something that far too.
Jiraiya could always hop on a giant frog, or possibly jump himself, especially if he has sage mode. The Elder's sound jutsu would work.
Orochimaru's sword can go that long. Probably his neck too for that matter.
Sasuke's kirin can probably handle people of any altitude beneath the clouds, plus Amaterasu and Tsukiyomi are LOS (so same goes for Itachi).
Deidara has his dragon.
Killerbee could likely throw an electrified blade or pencil that far easily.
Kakuzu's big blasts.
I'd bet Danzo's air slashes would be effective as well.
Long ranged jutsu are pretty common, and most genjutsu people are pretty set in general, needing merely just sight or sound.
How easy it is varies from person to person, but most ninja can attack someone flying at a few hundred feet away.

Pain only showed hovering anyway. That's not too great, if you can't maneuver as well as when you're on the ground it's a bit of a tradeoff.

Oh yea, it's still useful, it's just not uber in itself unless combined with the right moves. If you have better range than your opponent (like Deidara usually does) it's great, and it lets you control distance and such.
