He can use the other abilities of the Paths, like absorbing Jiraiya's ninjutsu, or using a summon to ward him off for a couple of seconds. Not to mention, if Jiraiya moves around in the open, Nagato will know that Jiraiya is coming towards the tower, thanks to his rain tech.
Besides, I don't think Jiraiya would aim to kill Nagato, even if he was hopelessly disillusioned at the time.

Judging by the reactions, it seems like kekkei genkai users really are feared.
I understand and agree with the fuzziness point, but not point #1. S is the highest rank ninja have, but there are way too many in the S range. The high end ninja like Nagato and current Madara/Madara with Kyuubi shouldn't be in the same tier as people like Itachi or Minato IMO. Then there's the Sage who is far above anyone else. It's mainly due to them that I would like to go past S+.
With Nagato and current Madara, they are *so* superior that I agree we should put those two in a higher slot, I just want to minimize the spread as much as possible.
Same tier as Orochimaru IMO. Orochimaru's stronger if we compare their base forms, but while Jiraiya has Sage Mode, it doesn't put him too far above Orochimaru; considering he has something like the Hydra Technique.
Personally I feel their base forms are pretty equal in different ways, and that Sage is better than Hydra. Sage not only ups Jiraiya's physical power but literally every other jutsu, as well as using the elders to use a super-high genjutsu.
