What I don't understand is how Shino and Shikamaru are below Sakura. I mean Shino's not THAT dumb to just stand in the way of a thrown rock. And besides his jutsu is annoying to many ninja. Sakura doesn't have many speed feats I think. And I think Shikamaru without prep can defeat Sakura. Yes, the databook stats say Sakura is smart book-wise, but I haven't seen her be tactically-minded very much.
For instance, when Sakura is say throwing (or trying to) to punch Shikamaru, he can use Kage Mane, and Shino would just dodge and put the bugs on her.

Indeed. He will not beat her though. Between sleep bombs, poison, and her all around superior fighting ability, Shino would lose. His best attacks are AoE, which can be dodged with good chakra control, an area that Sakura is basically unrivaled in among her peers(well...maybe not so much Neji).
Shikamaru is someone Sakura has scene in combat multiple times. She knows how dangerous his intelligence is so she can prepare according. Her ability to observe and dodge is far superior to most opponents Shikamaru has fought.

Given that he's the one who has done most of the plotting (though really, Madara seems to have a hand in his ME plan, and/or his plan is a modified version of Madara's), I'd say he is the Big Bad. Would be an ass-pull if Kishi reveals that someone other than Madara was behind Tobi.
Kabuto or someone else can still double-cross him though and become the final boss.

Shuriken aren't the same as kunai, and besides, arm hits would hardly be fatal unless a major artery was cut. In addition, Danzou has been killed by shuriken thrown into his torso. Really depends on where the hit occurs.

Anyway, good point on where the hit occurs- someone could move a little and be not-as-vital, and such. Lowest margin of error is melee.
