The MC's shields protect him from the EMP. No-brainer. If he was without shields, he'd have to reboot his entire suit.

As we've seen from Echoes, rebooting a Bio-suit is apparently not that difficult. 5 seconds, tops. If it can happen to Samus, why should Chief be any different?
As for the rest of the energy argument, unless there has been a LOT of micro-sizing of technologies in those less than 500 years, it's going to be very difficult to integrate a fusion reactor into a bodysuit. And what do you do with the waste produced?

However, that means emp's could possibly kill her, whereas, the shield would protect MC, and even if they did get short-circuited, which I am still standing firm on they dont use Electricity (And BTW, Fusion Reactors dont have to be the size of the Moon)
lol.. as far as I know.. there is no 100% foolproof against EMPs damaging electrical systems of any kind. Then again, thats the problem with science fiction.. I can just make up some silly word and say its a machine that creates world peace.. -__-
and EMPs cannot kill people.. ever.. (unless they have a pacemaker or are on life support.. which I dont believe samus is on either)

Exactly which enemies would these be? The Sentry Drones? Those didn't disable the suit, the visor just blurred with the extra shielding created to stop the bulletfire.
Or the Bombus? Those just interfered with the visor if you got too close, they didn't disable anything.
