I understand the reasoning. Because he's a cyborg, he has to be sacrificing SOMETHING right? I just don't think it works that way. I think he blurs the line between man and machine as well as anybody, and the only reason he makes some parts of himself shiny and some parts not is because it's become his style. Things seem to be redundant...

It's always someone's interpretation of the panel, but when he goes to get Doomsday, he mentions how he can control his body as if it were living metal.
In the source wall incident, Superman can't break free because the rock itself has Kryptonian invulnerability. Not because it's magically anti-superman; Superman simply can't phase through what is essentially as durable as he is.
When working with the toyman, he turned a basketball and a pom-pom into living kryptonian tissue on panel.

Really because by my assessment...Things like the Soul World and Mephisto's domain are good examples of how and why Surfer would retain his powers. ESPECIALLY since you want to act like SBP's time/space powers(of which Surfer is also in possession of) are the reason that he was able to escape.
Surfer can transmute the entire fortress in with a single blast(just like he did that house and all the beings on that planet) while Henshaw is transferring his consciousness so there won't BE a heavy attack. You've NEVER shown Cyborg creating matter from energy, which means that when the fortress is gone he's screwed.
The Phantom Zone is no guaranteed win against Surfer, and I've yet to see anything that demonstrates Henshaw transferring his consciousness and reconfiguring something the size of the Fortress of Solitude into a massive amalgam of every kind of tech he's ever been in contact with in the amount of time it would take Surfer to use a single blast of the power cosmic to transmute the fortress.
Tech's got a worse track record against Surfer than vice versa, and there's only been ONE instance(at least to my knowledge) of Surfer being unable to transmute tech, any other time he went down to it he didn't try to transmute it in the first place(which is of course, PIS). And the one instance that it WAS resistant was against an Elder of the Universe who had a massive amount of prep time and unknown resources to fortify his tech against the Power Cosmic.
Now on the other hand...
Hanks never shown resistance to transmutation, and he's been affected by it the only two times it's been attempted it was successful.
Aside from transmutation, Surfer has access to every weakness Henshaw inherits from Supes(Red Sun Radiation, Kryptonite, Solar Energy absorption), and he hasn't shown the tolerance that Supes has to Red Sun and absorption.
So I see Surfer taking the majority. I won''t put it past Henshaw to pull some wins here and there if they fight in character, but Surfer should win at least 6/10 from everything I've actually seen.

Henshaw doesn't share Superman's weakness to red sun, kryptonite, or even absorption. He's surpassed him in all 3 of those aspects.
Henshaw isn't weak to red sun.
Henshaw can absorb energy himself.
Even when he was weak to kryptonite (Reign of the supermen) it took such massive amounts that it was deadly to anyone, not simply kryptonians.
Since then Henshaw has shown superior matter manip to SS (toys to kryptonian brain/body/DNA in stone/etc) in complexity, but SS does have Henshaw in scale (at least from what I've seen of both.)
Henshaw also never tires and can go on indefinitely.
Tech has been a bane to SS far too many times. It's simply been shown to be resistant and be able to absorb his power cosmic if advanced enough.
All the recent retcons in krytponian tech also makes Henshaw a far more dangerous opponent than even before.
