If the characters from Final Fantasy are smart, they'll target the trainers first. Without the trainers, the Pokemon won't know what to do since they're mostly told what to do. I recall one episode in the Pokemon series where Pikachu gets captured by Team Rocket and would've easily gotten away from them if he did Thunderbolt but didn't do it until Ash told him to perform the attack.

In no way do wild Pokemon live in perfect harmony. In one of the more recent episodes in the anime there's an Aggron rampaging around a forest smashing anything it finds. Pissing off a Mankey is as easy as making eye contact. A swarm of Pinsir has kicked Heracross off their turf because they are Pinsir and are tough like that. And Ursaring will try to kill you if you invade their territory.

I doubt that Sin, Neo Exdeath, and Cloud of Darkness can affect Pokemon since their attacks only affect Final Fantasy characters.
