The Reapers are not worthy of being mentioned in the same breath as the Daleks IMHO. Their ships can destroy planets casually, and IIRC they have wiped out entire galaxies from time. Not to mention much faster FTL travel, travel to the Mass Relays and destroy them. gg Reapers, lol. With prep it becomes inarguable, the Daleks are then elevated to a Multiversal threat at their best (THE DESTRUCTION! OF REALITY! ITSELF!).
The Cybermen I am not entirely sure of, but if anything Season 6 has shown that when it comes down to it, the Cybermen simply can't **** with a bloodlusted Doctor (As shown when several of their ships just sort of blew the hell up).
Not sure about the Silence, we would need to see more of them.
I doubt the Reapers could so much as dent the TARDIS, honestly. IIRC doesn't he also still have that device which creates a spatial field around the TARDIS? Oh, and boarding the Reaper shouldn't be much trouble, since lolTARDIS. Indoctrination is also not likely to work, Time Lords such as the Doctor are immune to the telepathy of Eternals.
Granted, at the moment, this is largely speculative, since the extent of the Reaper's technology and shit is not fully known yet.
I can't blame you, I admittedly pit Whoverse nonsense against other Science Fiction universes in my head as well. It is honestly the most powerful Science Fiction universe I know of.
