Well Winter Soldier was definitely a more serious tone than most other Marvel films. Civil War looks to be the same.
I agree there needs to be a level consistency (which both the MCU and DCEU are doing) but each film can/should still vary in tone a bit, depending on what suits that film.

I agree in hindsight it might have been a mistake given BvS is even darker, and now the whole Universe just seems really Grimm.
But for BvS- A story about a Brutal Batman on a mission to take out Superman, A darker tone is going to suit it more than a lighter tone. Suicide Squad would also be silly with too much of a Light tone. and like you said above there needs to be a level of consistency between the film's tones as well.
So shouldn't we all stop obsessing with the "dark tone" of the DCEU so far, and just admit that tone suits BvS and SS best?
The important part to get right is with the character portrayal themselves, and whilst Batman is being portrayed as a Brutal outlaw, Superman is being portrayed as a Boy Scout wanting to win the trust of the world and scared of the damage his powers can do. So the characters are being done justice IMO.
