So far as we know, only the prime multiverse(and presumably any realms/dimensions directly linked to the multiverse) were destroyed. I suppose higher dimensional planes and whatnot may have endured the event, but it's hard to say at this point.

...Though I personally think this event was intended as a means to reboot Marvel as a whole.

I guess they need to clean up the Cosmic Hierarchy as well.
Eternity is not the space and the universe, he is the space of the universe. In some stories where Infinity wasn't present—like the Infinity Gauntlet—he has been used to represent the entire universe; but this is clearly an improper representation of Eternity since Infinity is an established character.
Besides, I don't think Multi-Eternity was ever properly established. He was used in one story and that was it.
