He has no problem perceiving it as it wizzes by him and even reacts fast enough so as to not lose it completely, which ultimately allows him to catch up to it. Can a normal human do what he just did? If his perception and reaction times are such that he can never react to something moving at this insane level of speed, how did he ever see it go by him and move fast enough to track and catch up to it?
Traveling at several times the speed of light can be perceived if the distance is large enough. Thor wasn't that close to the ship. He was probably tens of thousands of miles away when it past him. Thor gaining speed on the ship simply means that he lowered his relative velocity to the ship, effectively making the ship seeming still. For example, two cars side by side moving 80mph would seem to not be moving at all. Another example, a car whiz by you at 100mph then you speed up to 120 mph to catch up. You effectively reduced the relative velocity to 20mph. Therefore, you only have to have 20mph reflexes, not 120mph ones.
In conclusion, it's all about reaction time. Perceiving fast speeds in large space is irrelevant. A human can do that. But can Thor perceive and move fast enough to react to light speed launched at 5ft away? 5ft is vastly different than 50,000 miles.

Thor has reacted to EP blasts and block them with Mjolnir. That's reacting at light speed. Guess you didn't know that.

So, that means that Superman could prevent Thor from making an offensive action simply by putting Thor on the defensive.
