In terms of best shows that aren't so popular, obviously Cowboy Bebop is up there. Samurai Champloo is another personal favorite.
And then there's Trigun. Actually reading into the manga now, a lot different then the anime.
Honorable mention: Paranoia Agent. Not sure it stands up to repeat viewings, but the first time through it is a trip.
