The only feasible conclusion that I can come to is that Superman (and a few other characters) remember their history, but Doctor Manhattan manipulating reality and creating the new52 means that Clark (and the other characters that remember post-crisis DC) are living in a sort of alternate timeline where many things are the same but a lot has changed. It's the only way that I can explain why so much has changed while certain things have stayed the same. That or DC doesn't understand how to not make a clusterphuck of their continuity.
