Because he is reacting to an attack that was too fast for 'weakened' (still ZERO proof of this, btw, and even then, no proof of what level Goku was) Goku to react to.

First he said that Goku could see through the illusions. I brought up Wolverine, Shadow King, Prof X, Jean Grey (with a portion of the Phoenix Force), Jamie Braddock.....I am pretty confident Carv is convinced now.
Then he questioned what offensive power Fantomex could bring. I brought up Dr Doom's shrink ray - again, am confident he is convinced now. Certainly, no one argued against it, I guess Carv is confident in Doomtech.
Then he now moves on to the powers being always active or not. The fact that it's now being debated shows its pretty desperate on Carv's part. The fight with Piccolo Jr DIDN'T start with them being FTL (lol), just the usual leaping at each other (and locking fists/arms). Which in my mind gives Fantomex time (if needed) to misdirect.

As I recall, Braddock saw through when he accessed his power.
Wolverine, they never showed him being fooled by scent.
And the Skrull ship example is the OPERATORS being fooled. Like in Star Trek when Sulu thought he saw swords coming at him through the monitors.
I still say Goku sees through the illusions the same way he sees through after images, or Tenshinhan's solar flare attack blinding his eyes.
But lets say he doesn't. Who says Fantomex is even able to keep up with Goku as he fights illusions? Or harm Goku with his defenses up?
Maybe Goku decides to fly out of reach and liitter the battlefield with ki. Maybe he decides to go nuclear, and just wipe out everything.
It's not always active. When Fantomex jumped in the window here, the Ghoul would have already been under misdirect but he wasn't.
Here Wolverine would have already been under misdirect...
Archangel would've been in misdirect here...
Agent ZERO would've been in misdirect here...

I calculated from power scaling the manga scans that Gogito ultra can press against 100 quadrillion tons just with one arm. So we can see All-star Superman is exactly 2,000 times stronger physically than Gogito Ultra but that doesn't mean anything in Dragonball because GogitoUltra has ultra instinct for one, and two he has unlimited ki abilities basically so goodbye Superman Prime One Million and Galactus Herald Old King Thor. Also goodbye XenoFreiza. Also goodbye Moro powered by the Merged Zamasu Army. And finally, goodbye Zalama my Overlord.

The writers themselves haven't really given us a unified/definitive answer in this respect. Sometimes Fantomex's powers just seem to always be 'on'(see the scans Dark posted), and other times it seems like he has to consciously activate them against his opponents(see a few of the scans you posted.)
Because of that, I don't think we can say with any type of certainty *how* his powers would be treated in a forum setting. Maybe his abilities would already be activated at the onset; maybe they wouldn't.

But there are times he has been hit. Your logic is that Fantomex should be unbeatable in every comic he has ever appeared in - logically, so should Spidey. I can post loads of scans of people tagging Spidey - doesn't mean context should be ignored (or sometimes, just straight up PIS).
