Wonder Woman has been stated to keep up with the Flash in regular cruising speed but not at top speed, but the thing is, since her powers come straight from the speed god, shouldn’t she be much faster? I mean, Hermes is the fastest out of all of the gods and can travel much faster than the speed of light.

So the issue is: How can Diana's reactions be second only to Flash when she cannot perceive what she is reacting to?

Speedforce laughs at 'physical laws'. See FTL travel (plus others have gone FTL without destroying the atmosphere).

Because of her training (i.e. in universe). Your scans also mean that perceiving Hermes isn't necessarily a speed feat - magic being magic, Donna could've perceived Hermes simply because that's how the spell or magic works. It's literally unquantifiable in that case.
