Simular scenarios are talked about in Einstines general theory of relitivity.Next time it's raining outside, take a video camera out and record the rain falling then pan sidways in both directions. If you can see the rain (best results would be done using a bright spotlight) you will see it do just that.
It can be explained without science. The Matrix was already screwing up, so the rain would most likely also mess up.
The Unknown
True you can say that it was screwing up because the matrix was screwing up. There's only one problem with that theory....the rain WASN'T screwing up. It's rudimentary physics.
Think of it this way (as I learned it in a nutshell):
I stand on top of a building while you stand still below, and I drop a basketball. The ball appears to fall straight down. This time we suspend the ball at eye level, place you on a platform that rolls, and push you past the ball to your right. The ball would appear to move to your left, even though it's stationary, because of your motion to the right. Now put the two together. I drop the ball from the building as you start to move to the right. As the ball falls in a straight vertical line towards the ground and you move in a straight horizontal line across the ground, the ball would appear to move diagonally towards the ground to the left. The ball's path did not change from the first time I dropped it, you changed - your perception at least - because you were moving at the same time.
Same principle in the matrix. The camera is on Neo and he's running forward very fast, and the camera pans sideways with him to our apparent right, so the rain appears to be falling to the left. The camera is on Smith and he's running towards Neo very fast, the camera panning with him to our apparent left, and the rain appears to fall to the right. When the camera is stationary the rain falls straight down.
The only point that the rain does anything bizarre is when it actually falls upwards because of the superbrawl fight - but that was an intentional effect because you see it stop hitting the ground completely.

In The Matrix, when Cypher visits with Agent Smith in the restaraunt, how does he get in and out of the Matrix all by himself? I mean, you need someone to plug you in and out right? If someone HAD to help him, who was it? Or if no one helped him get in the Matrix, how the heck did he do it? I could fathom maybe he got in by himself, but definitely he could not pull the plug out himself.
Obviously anyone on the Nebuchanezzar who helped him would have known of his evil plan. But no one did help him, so that whole thing just doesn't make sense.

My guess is an Auto Dial Program. Think about it, Cypher is clearly doing some short of work when Neo greets him. First he looks around and then shuts down a bunk of monitors. All he had to do was time a hardline to ring at a specific time.(No one else did this because they didn't want to be around dying before the phone rang.) Wheather or not this is Cypher's first actual meeting with an Agent is unclear. But he definately informed them about the next potenial,Neo.
