Kain can only effect the brain. This is all, he cannot fight the nanites for control of it, because the brain cannot fight the nanites for control of itself. He can control the brain all he wants, at this point it's like controlling the video game controller while watching a movie.

Except they might be better. These Nanites were able to evolve into a collective consciousness by accessing the intelligence of numerous super villains and realizing that they can share powers and knowledge.
