Anyway, FotSE retconned most of the backstory involving of DLotS anyway, not sure why this single event would be any different.
DLotS is chronologically after FotSE and so it retcons it.
FotSE is released after DloTS but the fact that it contradicts established soruce material casts doubt on its credibility in the first place really and writers have no authority to overwrite previously established lore.
So either way you look at it DLoTS should have more standing in canon.

Plenty of newer source material contradicts older stuff... That's the way it goes. For example, Path of Destruction contradicts Jedi vs Sith (the comic) and since PoD is newer it is considered the canonical version. Anyway, the author for DLotS is the same one as for FotSE so he is merely overwriting his own stuff.
Furthermore, numerous sources confirm the story about Naga Sadow as its presented in GAotS but none go with the backstory presented in DLotS where he is was a Sith who was exiled by his masters for dark experiments...
So yeah, unless we are just going to be ignorant and become are own arbiters of canon, then FotSE is the canonical version of events.
They also changed Naga's appearance.
Here's something worth considering though. Any planet, even ones that aren't force nexuses, have massives amounts of force energy for force users to tap into. Well when Naga Sadow did it he was in cold vacuum of space with no such source avilable to him, so even if he used crytsal it's still just a feeble crystal hardly comparable to getting to use an entire planet for energy.
